itself is never mutated; changes materialize on the next

The store must have a COMPLETE entityIndex.byId — the prune's reverse
index walks it as the referrer universe. A store parsed with
deferPropertyAtomIndex keeps property atoms out of byId, so feed a
full reparse instead (DemeshSession always does).
